There are changes occurring as of August 2013 to the R train between Manhattan and Brooklyn:

Weekdays: The R train will be running in two sections. The first will be between 95 St, Brooklyn and Court St, Brooklyn. Trains will not proceed beyond Court St, Brooklyn. The second will be between 71-Continental Avs-Forest Hills, Queens and Whitehall St, Manhattan. Trains will not proceed beyond Whitehall St, Manhattan.

To travel between Brooklyn and Manhattan, you will need to transfer to an N train at Canal St, Manhattan or Atlantic Av-Pacific St, Brooklyn.

Weekends: The R train will operate via the Manhattan Bridge (following the N line) between Atlantic Av-Pacific St, Brooklyn and Canal St, Manhattan. There will be no service at Jay St-Metrotech, Court St, Whitehall St, Rector St, Cortlandt St, or City Hall during these times.
